After the uploading of the Ice-9 virus, it begins to have disastrous effects globally. The Machine determines that Samaritan has uploaded a copy of itself to servers in the Federal Reserve where Finch and Reese go after it. The two reach Samaritan's servers and infect them with the Ice-9 virus, but Samaritan is able to upload a compressed version of itself to an orbiting satellite where it will be able to return to Earth unharmed by the virus. The Machine warns Finch of this along with the fact that the building Samaritan is using for the upload will be destroyed by a cruise missile. The only way to defeat Samaritan is to upload a copy of the Machine to the satellite to battle Samaritan, but the person who does it won't survive. Having been wounded in a gunfight, Finch locks Reese in the vault to save him while he sacrifices himself to destroy Samaritan. At the same time, Fusco and Shaw come under attack by Samaritan agents led by Jeff Blackwell. They are able to escape on the Machine's train, capturing Blackwell as they go. 


The Machine passes on a final message to Shaw from Root before she realizes Blackwell killed Root. However, Blackwell seriously injures Fusco before making an escape. As Finch waits for the moment to upload the Machine to the satellite, the Machine muses on the importance of human life with Finch who realizes he's on the wrong rooftop, having been tricked by Reese and the Machine. Reese tells Finch he plans to sacrifice himself to save Finch as he understands that saving one life can make a real difference depending on the person. The Machine tells Finch its realization about human life: everyone dies alone but if you are remembered afterwards, maybe you never die at all. Recognizing the Machine and Reese are right, Finch leaves as Reese holds off Samaritan agents, guided by the Machine in its final moments. Reese's sacrifice enables the Machine's copy to be uploaded to the satellite where the Machine destroys Samaritan once and for all. A week later, the world recovers from the Ice-9 virus and Blackwell is tracked down by Shaw who kills him in revenge for Root's murder. She meets with a recovering Fusco while the Machine's copy downloads itself from the satellite back into Finch's computer systems before contacting Shaw with a new number while Finch returns to his former fiancée, Grace.

The Machine has secretly enlisted Logan Pierce, Joey Durban and Harper Rose to secure a clever exit strategy, with each of whom camouflaging into various resourceful associations; when Reese and Fusco are extracted, they band together with Logan, Joey and Harper to discuss their enlistment by the Machine, what has happened and what is to come. Harold, meanwhile, is grieving over the loss of Root, and reaches a conclusion that brings him to a highly-secured government facility in San Antonio, Texas with a weaponized virus capable of destroying Samaritan. Harold has become ready to go to any lengths, and Reese and Shaw prepare for their final battle.

Harold visits the cafe where he and Grace had coffee years earlier. Harold talks to The Machine and says he knows he is going to die but wonders if his friends will survive. Harold returns to the subway and debates with Root over unleashing the Machine rather than facing certain defeat. Root asks why Harold never gave The Machine a name. He responds that he hoped it would eventually pick its own name and its own voice before locking out access to the machine. Harold returns to his university office. John gets a number at a pay phone: Harold's. Samaritan operatives attack Harold. John and Root intervene. They all flee to the safe house. Everyone is assembled, they decide the safe house is blown so they collect all the weapons and leave. Elias takes Harold to a former meth lab in a housing project, protected by bodyguards. Lionel and John decide to go on the offensive and work up the chain of command to destroy Samaritan, starting with Temporary Resolutions, a Samaritan front. Meanwhile, Samaritan sends its assets to the project, killing Elias and kidnapping Harold. Root and Shaw rescue Harold in an intense gunfight, while Root explains that they can never die. Shaw stays behind to battle against a black SUV with a turret-mounted chain gun, while Root and Harold escape. Lionel and John pick up Shaw when the firefight is done. Jeff Blackwell appears, setting up along their escape route, in position for an assassination with a sniper rifle. Root sees him and shoots to suppress the shot, but is shot herself. They are stopped at a police roadblock, Harold is taken to jail, while Root is in the hospital in critical condition. The police detectives discover Harold is wanted for treason, but have no digital records. Harold gives a soliloquy about whether he should let the machine go on the offensive and he declares he will Samaritan despite his beliefs. While being transferred to a cell, a pay phone rings and it is The Machine, using the voice of Root. Harold realizes Root is dead and we see her lying in the morgue. He asks The Machine to help him escape and it says, "You created me, I can do anything you want me to." The Machine cuts the power and opens all the cells in the jail, creating a mass escape. Shaw and John arrive at the prison, where they realize Harold's number came up not because he was a target, but because he was the perpetrator against Samaritan.
